I have connected my CS3 and Traincontroller Gold version software to my computer. I have added my first block to my Marklin S88 and I can see on my trainboard that the software and the S88 are activated correctly by the block color turning red upon the train activating the contact track. I can not get the locomotive to respond to either the speed reduction or brake after the train enters the block.
What do I need to do to actually activate the brake and stop function.

Has to be a simple answer

Have you started the train from a Schedule, in which the Block is included? And are the brake and stop contacts defined OK in the Blocks? There are steps of this in the manual, however maybe these tutorials from Rudy are even better:
