I have found a fews articles about controlling smoke intensity while running and differentiating between running and while sitting still with a central station. Is this also possible to do with a mobile station 2? I am running a 39250 and a 39436 with factory decoders.

Yes, sure - as long as the decoders support DCC.
It is not simple, so maybe you better give up without trying.

Product database shows DCC for 39436, but not for 39250.
