Does somebody have a list of which transformers are safe?
By safe, I mean which have polarized plugs, prevent upconversion from track voltage and so on...

I liked that older transformers had the light to let you know when there was a short.
Newer transformers don't have that anymore.

Do the latest ones (like 6647) have circuit breakers which cut off the output if a short is detected? I have a 6647 here, but have not used it since I got it.

My 6647 switches off when a short occurs within half a second or so.
My blue ones switch off after more than five seconds.
IMHO that is another aspect where grey transformers can protect decoders of digital locos by simply switching off much quicker.

Modern transformers have triacs to prevent reverse transformation. My 6647 still have stickers that warn about reverse transformation, so not all 6647 have it. But maybe some have. Märklin often change the hardware without changing the ref. number and sometimes change the ref. number without changing the hardware - this could make compiling such a list more complicated.

Transformers in Germany never have polarised plugs.
